Great article.
Sorry that i am posting this after a year you orignially posted the blog.
I was wondering if you were thinking about doing a follow up on this article.
I have tried both these applications and have settled on Sequel pro for now.
The biggest issue i have with it is that you cannot run multiple queries at once. I would like to have the ability to run 2 select queries and see the results at the same time.
Any suggestions on a app that would do this?

A couple of VERY handy Navicat features:
Data Synchronization (database-wide or table-specific) lets you sync one DB with another, on the same server or another. This is SUPER handy if you want to quickly bring fresh data from production into your test server.

Great post. I use both of these apps on a daily basis. They both have their ups and downs but for my (All DB's are MySQL5) Querious does a far better job of importing data. A couple of times Sequel Pro has crapped out on me and failed, but Querious has never had a problem.
